You can combine the same atoms into different larger elements. It's like that. The same physical laws, but the combinations are infinite (or at least uncountable).
The other concept is that the laws are different, but not true infinite combinations within reach.
It's possible that ownership/group is wrong. Is there a reason you used cp -a. Instead of rsync -a? The rsync version is a much closer duplicate than the cp version.
Edit: also if your base folder has different permissions that you are mounting into docker are different permissions this can happen.
